Editing Table Indexes in MySQL

I know this isn't the place for this so I apologize up front, but I thought someone might know the answer.

I am using this tool to upsize to MySQL and it seems to work great. If I had my druthers it would upsize queries to Views and pass default fields also. I understand the syntax for Access is different than MySQL so the default values may not be possible.

So, once the database is up in MySQL I need to edit the indexes. Are they passed on to MySQL? If so, I can't find how to edit them. I'm now using the MySQL Workbench, but don't see how to do it.

Anyone know of a tool that works great to edit MySQL indexes?
